Ok, I'm new to the Time Machine thing and so I backed up my iMac using Time Machine...when I go into Time Machine I only see duplicates of my desktop folder.

Where are the other folders?
 
Whatever folder you’re in when you launch Time Machine will be the folder displayed (if you’re not in Finder, or some other Time Machine compatible program like Mail or Address Book, it will use the desktop as your current folder). You can navigate to a specific folder before entering Time Machine, or once you’re in it, you’re also free to navigate the folders however you like.
 
can you use and external hard drive with Time Machine? Cause every time I use mine, it says i have to "reformat it" (WHICH i want to evade at all costs)

Time Machine requires a Mac HFS+ formatted drive. I'm guessing the drive you're trying to use is NTFS or FAT.
