To me, it seems like it's just an inaccurate battery meter. I've had this "problem" too, but it doesn't phase me that much.
I have had my Mac tell me I only have 5 hours battery (at 100%) charge. For the rest of the day, I was using power-intensive programs (Photoshop, Illustrator, AutoCAD m etc.) but managed to get a good 7 hours out of it. I checked my battery every now and then and it kept going up and down, much like your situation.
I know there's been a lot of posts trying to help you out but I really do believe it's your paranoia and not a problem with the actual battery!
EDIT: It's probably Yosemite's way of saying "At the current situation, with X amount of apps running, you have a worst-case scenario of Y hours left". Try ticking the few energy saving options in the Mac settings such as "allow hard disks to be out to sleep" etc. I think that's what helped my battery life.
