I have an external harddrive partition, for windos compatibility, I would like to remove on of the icons from my desktop but if i uncheck the Harddrive box in finder preferences they both will go. I already tried to make an analysis (shortcut)

If you don't need access to the drive while booted to OS-X, you can just unmount it. Either do so by dragging it tomthe trach (it will turn into an eject icon), or by right/secondary click on the unwanted icon and select eject.

I believe you mean "aliases" in this context.
 
The only way I know of doing this would be to hide all the HDD icons from the desktop and then create allias only to the hard drives you want shown on the desktop.

This can be done by selecting a drive in finder holding command & option while dragging to the desktop.
