Ok. First, the reason people probably got annoyed is because what you are ASKING to do is part of the very basic core functions of Cydia. You want to download apps? Well, Cydia's main function is to download apps - Click Cydia. Download Apps. You will be hard pressed to find someone willing to type out detailed instructions on how to simply use an iPhone application:) It is just confusing as to why you are asking us to help you with that - I don't think anyone is trolling you.

What are you trying to do with it again? Unlock it to use on any carrier or you just want to start installing things from Cydia?

I want to be able to download apps other than the itunes free ones, like medical dictionaries, anatomy atlases, and all these useful things for free if possible.
Ok, to the meat of your question(s). The things you listed, probably aren't on cydia - granted I haven't gone looking for them. To use Cydia you click on it and start searching - It's just an app bro, Use it like all other apps. Cydia WILL NOT/SHOULD NOT be used to offer you what is on the App Store for free. Cydia is much different than the app store, so don't expect them to be the same. You can find ALTERNATIVES to applications that are on the app store, but NOT straight apps from the app store. I get the feeling that you might be confused about the nature of Cydia and the purpose of a jailbreak - not a slam, just an observation - good luck.

hope this answers what is remaining of your question. There are a lot of questions within questions here and you are asking for some real specific guidance that would probably be answered if you just jumped straight into Cydia.

**this begs the question, why not just download all those things you listed from the actual App Store... seems like you are doing a lot of work for nothing

Yes, Spirit is your only option right now on 3.1.3 3GS.
Down the road you could update to 4.0 and JB and unlock that when new tools are available.
You can download apps from the appstore. We cannot talk about piracy here so stay with legit apps and also cydia apps are available.
You will need to be connected to wifi or carriers data plan to download anything. You cant do it plugged in to a computer.

I think we all know what Sheyar wants when he says download apps like those in the App Store, except for free. Secondly, the OP mentions medical programs which are mostly paid apps. These kind of requests are not allowed in this forum. It's a direct violation of the TOS for this site.

PS: I'm not trolling on you, but no one on this forum should help you with your request.

Besides, you can use Medscape and Epocrates for free. Medscape will tell you all the anatomy needed for specific disease states. I use Lexi-Comp occasionally, but still prefer Medscape.

kinda know where your coming form on the new part but there is a line that draws
spirit is best jailbreak i have ever used (dont think it works on FW 4.0 THO)
RESEARCH IS YOUR BEST BET HERE
like every 1 else we did have to start somewhere and like most folk it was done by research
best research sites to try are like youtube, forums etc..
just type what your looking for, its kinda how it works really

well well I really do apologize to all of you for breaking the rules and asking for cracked apps, I really don't know how things go around here. the thing is I really wanted them and I asked a couple of people that know how to do it irl, they refused to answer(coz apparently they get paid like 50-100$ to do this) so I thought I might find help here, but since its against the rules I apologize again.

Now I had a question. After I did some reading and research for jb and all these things. I was able to figure out how to JB my iphone using spirit (which is really simple, lol) but a friend of mine told me not to JB using spirit, cause its bad for the phone and might cause some problems that are not undoable. So I wanted to ask, is that true? or shall I go ahead and do it? Or is there another JB that might work better?

Google "tinyumbrella" Download it and use it to save your hashes. You will only get 4.0.1 hashes now.

Yes, Spirit does have issues if you try to go to jailbroken iOS 4, which I advise against. I'm not sure what the exact issue was, but if you search on this forum, you should be able to find it.

Once you've JB with Spirit, you can not use another JB unless you restore the firmware. Unfortunately, 3.1.3 is no longer signed by Apple. If you try to restore, you can only go to 4.0.1. Therefore, you will lose your JB.

Conclusion: DO NOT UPDATE TO 4.0 OR TRY TO RESTORE TO 3.1.3!!! You've been warned.

If you didn't save your 3.1.3 SHSHs already, you won't be able to do it anymore. Only 4.0.1 SHSHs can be saved at this time. Otherwise, we wouldn't be having this JB mess that Apple leaves us with.

Thanks for the lightening fast reply. You confirmed what I was afraid of. Ever since I used Spirit, my car stereo and 3rd part accessories (even data cables) have stop recognizing my iPhone when it is attached. I thought that going back to an "un" jail broken state might fix the issue.

Does spirit really do that? I don't have my SHSH files for 3.1.3 because I just read about it and I didn't know it earlier(before the new firmware) so I can't go back if what this person says happens..
