If you restored from backup, are the apps you are having issues with the latest versions? Like is the App Store all the most current version and not an old one from the backup?
 
Seems like not pressing the screen hard enough. Put more force into the press or change the 3d touch to light.

You can tell if you are not pressing hard enough if theres no single or double taptic feedback.
 
As I said earlier, it 100% has to do with a restore backup. I went from a 6s to a different 6s and restoring from backup caused this problem. It has nothing to do with being logged into an app already or not. Nothing to do with the amount of force. Certain stock apps just did not work that should have (facetime, photos, mail). I did a restore and set up as new and everything worked just fine.

OP, did you restore from a 6s backup?

Im so glad it was not only me having the issue. so basically I had the same problem where maps,photos,itunes and app store and a couple others were not working on the home screen for 3d touch when on all my friends they were working. I returned the phone last night and got a new 6s plus and same thing when I restored from backup. so basically I pinpointed it down to when I first got my 6s plus on friday I restored from backup before I updated to ios 9.0.1. after restoring from backup and then updated to ios 9.0.1 and then did a backup. I think thats where the issue happened. so when I tried to restore from backups the only one I had was the newer ones which were all corrupted. So what I did and it did take a little time but I got everything back to normal is I deleted phone and set up as a new phone. When it asked for icloud password I skipped step. I then went into icloud in settings and put in my info and it put back all my notes,and most contacts and settings. but also I went into to photos and turned on icloud library and i got all my photos back which is my biggest worry. After that I downloaded all my music back and all my apps. I lost a couple apps that had progress in games but I'm just so happy my contacts,notes,bookmarks and photos are there. after that I got all my settings back to normal with sounds and stuff. I then went into icloud and deleted the backup that was the corrupted one off my account. after I got the phone pretty much back to normal I started a new backup and now everything is working as it should. It just stinks becuiase I knew this was a software issue and I knew other people would have this issue. Now what you could do is delete phone and go to restore from back up and if you see a backup from your old phone which would probably be the 5 or 6 then just restore from that but make sure you are on 9.0.1. If not then the only other option is what I did. So I didn't need to return the original phone but I at least wanted to see if it was a phone issue. good luck guys

I was thinking that could be the case too. I will say I set the phone up as new and still entered my iCloud info during the set up process and everything worked fine. I know you skipped that step just to be safe, but it did not effect anything.

I this really sucks that is happening and I know it affects alot of people. also I did notice that battery life was horrible while that backup was on my phone. So I think its hurting more then just the 3d touch
 
IF the icloud backup is corrupted then its a lost cause, plus you should just start with a fresh install because like i said I had a lot more issues then just a couple missing 3d touch features
 
That's what I was thinking. Set it to the lower sensitivity. I can replicate exactly his video, I can press on any app and make the screen like that if I don't press down hard enough, but if I press hard enough, I can get the force touch menu every time.

This isn't the issue. I had this same exact issue and once I restore as new, the 3D shortcuts started working.

It didn't work for him, unfortunately.
 
My 128 gb 6s plus was fixed after updating to iOS 9 Beta 3. Was very aggravating, and I hope that the update works for everyone!

do you mean 9.1? i'm sure it's around the corner and i can definitely wait but it's interesting that it would be fixed in that but not in todays update
 
I had a defect in my 6S and got a replacement phone - after I restored from iCloud backup, I noticed that Mail, App Store, and Photos 3D touch did not work. Erasing the phone and doing an iTunes restore solved my problems.

As previously stated, this also worked for me. And those were the same apps that failed to have 3D Touch shortcuts, as well as Maps. The Phone app also did not update to show contacts in the shortcuts and the only option in messages was to create one. Works much better now.
 
So guess its iCloud backups causing this? iTunes or restore as new fixes it?

Restoring via iTunes and then setting it up as a new phone worked for me. I reset my phone again and did a backup and the shortcuts stopped working again. So I restored the phone, again as a new iPhone, and the shortcuts then worked.

Does iOS 9.1 beta 3 fix this? I'd rather not have to store and setup a new phone again. I also have an older backup from my iPhone 6 on iOS 9.0 if that'l fix it too.

I ended up restoring for a billionth time (As new) and it finally works as it should. If you're not in a big rush and don't want the hassle of doing that I'd wait for 9.1 since it's around the corner, if that doesn't fix it I'd restore as new.

Thanks! Ya, the restoring as new isn't the problem for me. It's actually re-downloading all the apps and re-logging in and organizing it all which is super annoying and time consuming, especially since I did it twice last week for other reasons.

Getting back on the beta (I was on 9.1 beta with my old 6 plus before the 6s came out) fixed it for me. I was having the issue with Instagram and Twitter. Once installing 9.1b3, I had to log out/log back in and close/reopen those apps, then things were fine.
