I have the disc versions of iWork and iLife too, I went to the App Store earlier and the updates weren't there, I went there now and boom, it let me update my programs without problems. It might be just a matter of time. :)
 
If you registered with your apple id, you can go to the app store, buy it, but it won't actually charge you. At least it didn't charge me. It looked like it did, but I ended up getting a $0.00 receipt for the purchase.

Well, the updates finally popped up this morning. It didn't work with my current apple id, but then I tried mine from 4 years ago, that I bought the discs with, and it started updating them. This is a good day. I'm glad Apple listened to complaints about this.

iLife is updating too, although it didn't work with my current ID either, even though that's the one I got iLife with because of my "new" computer that I bought with it in 2010. It worked with my old ID too.

How will it work if I buy the Mac App Store version of iPhoto '11 right now, when I already have iPhoto '11 on my computer (that came when I bought my computer).

Will it over-write my current app?

I thought I'd have to buy it too, but it finally popped up as an update.

Same with me. I had bought the iLife '11 DVD and iWork as part of the even older Mac Box Set. After upgrading my MacPro from Lion to Mavericks, the Mac AppStore offered me free iLife and iWork updates!

I have to find a way to install Mavericks on my old MacBook 2007 now.

Doesn't look like Apple will be that generous to my iPhone 4s though ;-)
 
I think that patience is key here.
Initially I was having a ton of problems with updates not showing up and getting phantom badges and all sorts of stuff. Last night I went back in and all of my apps showed proper updates. I had installed iLife '11 from a disc and iWork '09 from a disc and both sets of apps updated to the latest version.
I did have a problem with on old bundle of Garageband and iPhoto not being deleted as it appears as though they just put new versions on my computer. Not sure what's up with that but I just deleted them and haven't had any problems.
