The Mid-2012 models are SATA III in both bays.

Do a clean install of the OS. It'll make a huge difference.
 
Listen to this man..... What else are you going to be doing anyways? Just posting on here, complaining? Everyone has given you the likely answer to your question.. If it doesnt work install the original HDD and bring it back to apple.

I'd also make sure the firmware on the SSD is up to date. If changing the bay doesn't make any difference, it could be an issue with the MacBook and or SSD itself.
 
FYI. For booting 3G vs 6G is not even close to the issue at hand. What about a PRAM zap?
 
I would recommend, like most others here, to switch the SSD in to the main bay. The optibay slot does support SATA III, but there have been known issues where an SSD in the optibay had fluctuating speeds in tests, ranging from 5mb/s to the normal 300mb/s. This could be what's causing the long loading speed.

Or, maybe there is just something wrong with your OS. I would honestly just do a fresh install with the SSD in the main bay, and copy over any documents/music/etc onto your HDD.
 
Switch the drives! Jeez man.
The optical sata is only 2 on the 13inch.

2012 15inch have sata 3 for both now. You need to switch the drives.
 
Sheesh. What did I do to piss you people off? I've read back through the thread and I don't see it... just asking legit questions. Nature of the internet these days I guess.

Thanks to those that offered advice. Tried the PRAM zap.. didn't help. I ended up just doing a fresh install and all is well now. Boots in 15 seconds or so. Not sure exactly what the problem was, but I have a feeling something went wrong when I used CCC to clone the drive.
 
Let's sum up this thread by saying that the time you spent asking questions you could have found a legitimate answer. ;) Like we've said, switch the SSD to the main bay and do the reinstall. Takes a bit of time, but better than listening to us old codgers beat you around. :)
 
I find the Mac boots up a lot slower when there is more than one drive present.

My Mac Pro, for example takes, like 3 minutes to boot since it has to spin up all the drives including externals. And before you question my boot drive speed, I have 3x SSDs in RAID 0.
 
I just bought two of these for the two macbook pro 13 models at home, I think the install is pretty easy right? did you clone your original drive or do a fresh install? Does that make a difference or not so much?

I did a fresh install so I have no idea if clone would be slower, I don't like to clone, fresh install every year, just back up everything
