I have an iPad 2 and I was wondering which is the best preset to use for handbrake? I figure it's probably iPad 1 but I was thinking maybe apple tv or apple tv 2 would look better?
 
I use the appletv2 setting on all my conversions and it looks good on both my ipad and atv. You might consider using that just in case you get the atv in the future.

The only down side to that (which I actually do myself) is how much larger the file is. That's fine for me, because I stream most of my videos ala netflix, hbo go, or the comcast app or via home sharing. If you're just loading a random movie here and there when you travel, it beats having to store two files.

Ya thats basically what I do, a random movie here and there. What do you mean by having to store 2 files? Also how does the video home sharing work?
 
I set everything to ATV as well. If you have no plans on wanting your ripped content on a tv though I would stick with iPad settings. No reason to waste a ton more room for resolutions/quality you will never use.
 
I don't use any presets and never have to convert them through iTunes to play on the iPad. I just set it to the h.264 and let er go
