Now that I think about it we can expect the iPad 3 will get the new connector at the same time as the iPhone5. It doesn't make sense for them to push their new standard and keep the old one around.
 
If Apple does come out with a refreshed iPad that has anything other than a new dock connector, aren't they as much as admitting that the new iPad is flawed? For instance, if they come out with something that addresses the heat problems that people claim to be having, doesn't that mean that they screwed up when making it in the first place? Same with the charging time. To me, if they can decrease the charging time, it means that they didn't make these things correctly in the first place.

To me, on the other hand, it is something called technological progress: new effecient chips are being built, new battery standards emerge etc. These are normal and unavoidable technological developments that influence all companies, such as Apple.

Take a look at the iPad 2,4 that has a better battery life due to the introduction of a die-shrunk 32nm version of the Apple A5 SoC. Apple had just quietly updated the chip (and implemented some other changes), which resulted in better battery life. When a new dock connector is introduced with the new iPhone, I can imagine Apple will do the same with other core devices, such as the iPad, making them more future-proof. The same goes possibly for the 32nm process. It has already been discovered that Apple uses a 32nm A5 chip in their new AppleTV, so the production process had been tested, is working and will be used on a larger scale in the months to come. http://www.anandtech.com/show/5740/apple-tv-a5-soc-is-32nm-harvested-dualcore-a5

My conclusion is: we can expect many nice surprises from Apple on 12 September, but will have to see what will actually be announced.

If changes to the new Ipad are announced on Sept. 12, when do you think Ipads with the changes would be made available? Would they be available immediately or given a future release date? Even if it's a silent update/release how long after the keynote do you think new Ipads would contain the changes?

If its an obvious change, like the new smaller dock connector, right away, but if its a silent change, then when ever they burn through the current stock.
