Edit: misread the OP - Apple says:

To configure Touch ID, you must first set up a passcode. Touch ID is designed to minimize the input of your passcode; but your passcode will be needed for additional security validation:

  • After restarting your device
  • When more than 48 hours have elapsed from the last time you unlocked your device
  • To enter the Touch ID & Passcode setting
So if it's happening more, sounds like a bug.

I've been getting this for a while even on devices I use all day long. That and asking for my iCloud password consistently too...

Perhaps my devices are restarting on their own?
 
I have this problem about once a day with my iPad Air 2. It's pretty annoying.

Same. It's been happening regularly with my iPad Air 2, which is used every single day, but has never happened with my iPhone 6 or my 6s Plus. Weird.

I haven't had the passcode issue, but my phone has been asking me to reenter my iCloud password some mornings. Not sure what's going on. I don't think my phone has been rebooting since it's not asking for a passcode.
 
Are the devices actually rebooting? Or just some Touch ID bug?

Easy way to tell is to look at the battery usage stats. Standby and Usage will have dashes in them when the device reboots.
 
Still having issues with this on iOS 9.1; while it's not frequent (or a big deal), I am concerned with any glitch in the iPhone's security protocols. I have definitely unlocked my phone within 48 hours

Anyone else having this problem?
I'm having this problem as well on iOS 9.1 - for the second time in a week! Very annoying!

Mine aren't rebooting then. Must just be a glitch or bug? I get the passcode one and Apple ID one at least 3-4 times a week.
 
After reporting that my phone has never done this, I got the "48 hours" prompt this morning.
 
This happens when you use touch id for 48 hours. Some kind of extra security which makes you use your passcode once in 2 days.

If so, then it is broken. I got my 6s Plus on launch day, and this morning is the first time it's ever happened.

I get that one in a while on my 5s, mainly after having it charge all night. iCloud password prompted as well? Do you guys share your iTunes accounts with other family members? I do (never used family setup) and wondering if it has anything to do with it. We all have apps from 3 different iTunes accounts (from different countries), although our main one for the phone is unique to each of us.
 
This has happened several times in the past month for me. iPhone 6S Plus. Wake up in the morning and can't unlock because it needs the code due to 48hours of non use. Even though I just used it 6 hours ago. My iPad has done this as well.
