Hmmm...I replaced the hard drive, and now it won't boot at all even in CD mode. Of course, the hard drive isn't formatted yet, but I thought I could at least boot off of my OS X cds and install the operating system. Maybe the jumper pins have to be set to master instead of the "cable select" option. But the instructions with the drive said for Macintosh to use cable select.

This really doesn't make sense to me now.

Switching the jumpers is easy enough and worth trying, but I'm wondering now whether the drive controller on your motherboard isn't FUBAR.

I'm wondering the same thing. I can't even boot and eject the CD. It just always comes up with the ? mark folder icon.

Is the drive controller on the logic board? Do I maybe need a new logic board?
 
I guess because the Cube was designed in 1999-2000, those master slave settings were a bigger deal back then? I don't understand it at all. But glad you found out what makes a hd work in a Cube. Will be fixing up my problematic Cube next week. Good for you that it's working now!!!
