Are you looking for a solution that goes beyond the current functionality of allowing you to print the reader formatted text to a PDF ?
Yes I am, because pdf files are a. much larger, and b. much less manageable in terms of zooming in and out in readers such as the ipad.
I used to print + save all my files in safari for a few months but I am not anymore. The reason being that a .webarchive file is more pliable and smaller, and now with apps like goodreader on the ipad being able to reflow the text easily in webarchive it's literally a dream come true for me for all my saved .webarchive files, not so of course for pdfs I 've saved off the web (which were not originally pdfs) where reflowing and tapping to zoom on a section is still a nightmare (and will continue being so because of the inherent limitations of the format).
I am sure you can understand the need for direct saving to an html type container format instead of pdf.

Sure. I can understand that. Maybe you could try Instapaper for the time being. Or have you tried simply extracting the Reader output by copying and pasting it into an RTF file. That seems to work alright for me.
I will definitely try instapaper, it's on my proximal to do list, plus it interfaces well with an ipad app I really like, an rss reader called daily edition.
What I don't feel comfortable with is that I have to go via their servers, and they don't really care about encrypting any part of my content 🙄 , but what can you do.
Apple has been too lazy, or slow, with mobileme unfortunately.

I'd like extensions similar to the Developer Toolbar, Greasemonkey, Stylish, and CustomizeYourWeb, which are the four extensions that I swear by when using Firefox. It would be doubly neat if a Stylish extension hooked into the Reader, allowing you to change the design of the text layout. (For instance, Hoefler Text would be an excellent choice for a Reader text font, as opposed to Palatino.)
I would like an extension that allows each folder on the Bookmarks Bar to open up as I move the mouse cursor over it. Right now, I have to click once to open a Bookmarks Bar folder, click again to close it and then click once more to open another folder. On Firefox, etc all I have to do is move my mouse over the folder name and it immediately opens.

Adding bookmarks to a folder
Here's what I really really want:
Because Safari's current bookmarking method sucks if you've accumulated hundreds of carefully organised Bookmark folders.
In Opera, it's no problem. To add a bookmark to a particular bookmark folder (whether up in the top menu, or on the toolbar) you just navigate to that folder then click 'Add bookmark'. Boom - it just works.
In Safari, I either have to go to Bookmarks menu > Add Bookmark... and then try to find the subfolder from a loooooong dropdown menu(!) of 100s of folder names. Or I have to open a separate window, click open various bookmark folders to find the one I want, then drag the favicon from my main window into that folder. Clumsy and time-consuming.
To be fair to Apple, it's not just them. Firefox is awkward in this regard too. Still, I should think this was a fairly simple task for a Safari Extension, no?
