Appbackup will backup ALL your applications, not just Cydia. Install it through Cydia and the first time you launch it select "All" in the bottom left corner, then "backup." Sync your iDevice to iTunes as this will copy over the backup settings to your computer. In the future if you need to restore and rejailbreak your iDevice, install Appbackup after syncing your iDevice and jailbreaking it, then "restore". All your applications and settings will be restored.

Yup. If you need to restore your device and re jailbreak, just install appbackup, restore and you're back where you last backed up. It's similar to "Time Machine".

I have just JBroken my iPad 3.2.1, installedsbsettings, backgrounder and circuitous. Now can I connect my iPad to iTunes via my desktop. Or will iTunes somehow remove the jailbreak? My understanding is that you should Not connect a jail broken iPad to iTunes.

I'm asking this because I want to backup using appbackup then transfer the backup to my desktop.

Also, you can simply use Rock, which saved the applist to their servers so you can just restore all packages quickly after re-jailbreaking.

Rock's very, very good. It lacks the same stability Cydia has, though. If you could take Rock's way of managing updates and background download/installs and throw in Cydia's stability, you'd have the best downloader ever.

Itunes will not remove the jailbreak as long as you don't perform a restore. Go ahead and connect and sync as usual.

Need to connect to iPad for initial setup. Technically, after that you don't have to again but transfer of music/videos from your personal library is done via iTunes, backups are kept in iTunes (Rock only keeps registry of your JB apps) and if you ever want to upgrade the firmware (i.e. when iOS 4.0 is released for iPad) you can only do so via iTunes.
