I have the regular Spigen Neo Hybrid case on my 6S with a tempered glass screen protector and it fits perfectly. My screen protector goes nearly to the edge of the glass.

does your phone itself have two dots over the earpiece? mine has one which i know is the sensor, but my spare Spigen tempered glass has two holes. idk what the second is for, or if there's another model with the second dot.

There are only 3 openings on the front of the phones. Not 4. They are all seen clearly on the white front phones.

There are no other sensors or openings. It's strange your cover has 3 dots and not just 2. It's strange if it's a glass cover why it has those dots anyway since it's see through. The white phones can't hide them because of the color so you see them. Black, the only one you can really see is the FT camera. The other light/prox. sensor is hidden.
