Firstly you'll need to install Winterboard from Cydia. Once that is done, log in via SSH to your iPhone.
Then go to /private/var/stash/themes########. The # signs represent various numbers and characters. Once in there create a folder called whatever you want. Inside that create a folder called Icons. Then put various App icons in there. Make sure they are named by their actual name i.e. App Store.png; Mail.png, Netflix.png...etc
so for me it is
/private/var/stash/themes######/Seth's Theme/Icons

YOu don't actually touch the apps installed on your phone. You are simply changing the app icon. Which you do by the instructions I've mentioned below.
So, give me an example of what app icon you have and I'll show you what to do.

urrmm.. I want to change my facebook icon to this one
okay so make sure that icon is named Facebook.png. Make sure Winterboard is installed.
SSH into your phone and go to
/private/var/stash/themes######/
create a folder called whtever you want. I name mine 'Seth's Theme'
Then create a folder inside of that called 'Icons'.
Put the Facebook.png inside there... So it would be
/private/var/stash/themes######/Seth's Theme/Icons/Facebook.png
Go to Winterboard and select 'Seth's Theme'. It will restart Springboard and when loaded back, your Facebook app will have that new icon.

I see what the problem is.
It needs to be this path
/private/var/stash/ThemesPJMrry/Wills Icons/Icons/Facebook.png
Try changing the png to 118x120 Pixels
