After 3 minutes it doesn't even spin up the fans on mine, full screen or windowed. I'm using the Best For Retina resolution though. Highest temp was the GPU at 60C.
 
Here's a little trick, hope it's helpful.

Basically don't install flash and download THIS plugin for safari. Not only youtube, but many other sites (included the one you are watching) allows to play the videos on HTML5.

Needless to say, HTML5 videos play smoothly on a mac. Nothing to do with Flash which more often than not turn a mac into a whirlwind of heat.

If there is an absolute need to use flash on a site. Then you can always use Chrome, which has a built in flash player. Hence there is no need to install flash or whatsoever.

www.youtube.com/html5 will allow you to watch any videos that are available in HTML 5, in it. Then you will only use flash for those that don't.... Which is still 99% :(

Not with the plugin that I posted. I can watch all of youtube's videos without flash installed in my MBP.

Basically what happens is that every single Youtube's video is encoded using H.264. Therefore it is possible to stream all of their videos using HTML5, not only those supported directly from youtube.

Oh sweet! I don't really have the issue so much, but I will defo install that then and give it a go! I find HTML 5 loads a lot faster for me more than anything.
 
I have owned my rMBP for almost 2 months, and not once have I heard the fans (except for the few times I played with them using iStats.)

With that being said, I keep my Macbook at either "Retina" display, or the 1440 resolution, for more screen space. The highest I've seen my rMBP go in terms of temps while watching videos, web browsing, or using flash, is about 125F (someone do the math for C for me.)
 
I don't know but I'm not going back to the Best for Retina resolution. I used it for almost a year but I decided to give this one a real try and now I'm pretty positive that I can't go back.
Although technically not in the purview of this thread, why did you not like the Best for Retina resolution? Not questioning your decision so much as wondering if I am missing some better way of using my rMBP.

Oh, don't get me wrong, I liked the Best for Retina resolution.. I used it for one year. But, a month ago, I decided to give the 1680*1050 resolution a real try (convinced myself that I was gonna be using it for a week even if I didn't like it at first) and now I can't go back. You may find it a bit weird at first because everything will look small and if you have trouble reading small letters I dint think you'd get used to it but I ended up loving it.. There's more space while everything still looks sharp.

Give it a shot.
 
badly written Flash app. I can stream to my HDTV over HDMI using Google Play's flash player and my 13" rMBP barely makes a peep, stays about 10% CPU usage...
