Yet when I do exactly the same thing:

Edit: The problem does NOT occur for me after leaving the HTML 5 beta. As soon as I rejoined, the problem started occurring again.

Bingo! Same here - leave the HTML5 beta and it works just fine. So it is EITHER a YouTube coding issue, or a Safari HTML5 rendering issue.
 
Safari is a supported browser so Google should have either worked around the problem or removed Safari from the supported browser list. I therefore place the "blame" with Google.
 
Well, I was never using the HTML5 beta, and I still had this problem. The problem seems to be (for me) between Click to Flash and H.264 / HTML5 videos on youtube.

If I have Click to Flash set to automatically load H.264 versions of youtube videos, I encounter this problem.

If I turn that off, it works fine.

With "Load H.264..." off in the Click to Flash settings, you can choose to load H.264 individually/manually one video at a time. If you do so, you'll still get the problem.

You need to upgrade ClickToFlash. You're not on the most current version. Look at the settings panel here to see the difference.

Oh, ok. It says I have version 1.5.5, which is the latest version. I'll uninstall/reinstall it and see if that works. Thanks.

EDIT: Is that the beta version? I did a full uninstall with AppDelete, and I get the same thing I had before when I reinstall it:

I have 1.6b7 when I turn of the option that says "Play H.264 Movies with Quicktime" I will only get the flash version of the video, even i press the little gear on the top left corner I won't see the option to load the movie in H.264.

Should I downgrade?
 
I have that issue in youtube sometimes and don't have clicktoflash installed. I believe that it happens whenever the video is HTML 5. I agree with jeremyisweary on this.
