The graphics issue should be repaired under Apple's repair program at no cost to you.

Apple's fault. They had a crappy thermal design with the non-retina MBPs, and to add insult to injury, they used an inefficient chip coupled with shoddy thermal paste application along with unleaded solder (but then, everyone uses unleaded nowadays).

They'll fix it for free.

Should be okay, but I'd just put the original hard drive back in just to be safe.

Considering your MBP is out of warranty and the hard drive is considered a user-replaceable part, it won't matter.
