Maybe get a replacement phone? It could be an issue with the touch ID.

On the subject of touch ID, today I went to my phone and it was asking for my passcode to enable touch ID. Is this some sort of security feature where occasionally it will ask for passcode instead?

I think its usually if you have carried out a software update, or not unlocked your device in 48 hours, it asks for a passcode.

Yeah I noticed if I reboot my phone, it will require the passcode instead of my thumb
 
I'm tempted to think that dry skin on my thumb is the issue, which changes the signature a bit.

Any other things I can do?

Mine is perfect, I have had the 5S, 6 and 6S Plus and now SE, the only time it was bad was the 5S. It was so bad I turned it off in the end, looking back I should have swapped it for another.
