I was thinking the same thing when I was updating my iMac a couple of days ago. I think this would be a great idea, most of my friends who have iPhones wonder why I have an updated OS, and they don't. Most of them don't know what to do with the settings app, let alone updating their OS. Moving it to the App Store app would be a much improved and helpful experience.
 
But the question is, would a download from the App Store even have the ability to install an OS?

Most things in the App Store are sandboxed.
 
System updates don't have anything to do with apps, and people ignore the app store's badge all the time.
That's more or less it. Apple wants the iOS updates to be separate from random app updates to keep their importance and not to confuse the typical user with an important thing like and iOS update buried in the middle of a bunch of app updates.

Which is why they should move OS X updates out of the App Store as well. I'm not sure why they were ever put there in the first place.
