I find it odd that Apple won't still have online bookmark viewing via the web interface. Oh well, it would be nice to keep. In my opinion MobileMe/.Mac needs all the features it can get, and even then it still is a bit expensive.
Anyway my old bookmarks that have been sitting on the .Mac server haven't synced in ages. So there were a bunch of old bookmarks I never used. However I wanted to back them up just in case, so I created a new user account and did a bookmark sync, copied the Bookmarks.plist file from the directory (~/Library/Safari/) and saved it on my iDisk as a backup.
Here are some steps to help you out, I just did this today so the bookmarks are still on their servers.
-Create a new user account on your Mac or backup your current Safari bookmarks file to another location on your Mac so they won't get lost. (Located in ~(username)/Library/Safari/)
-Sync your Bookmarks to your Mac and have it so the .Mac Bookmarks override the current ones on your computer, not a merge.
-When done copy the newly synced Bookmarks.plist file to another location, or make an archive of it.
-Put your old Bookmarks.plist file back in it's original folder, replacing the newly synced file.
Hope this helps!
