You could also add "Dan" as a favorite if you call that number more often than the other two. Then Siri will automatically call "Dan". I have several numbers for family members (cell, work. home, etc.) and have the most frequently called number under favorites in my Contacts.
I have a good friend 2 doors down from me, Nick, (I do not have his last name, or addy entered, no need to) -
When I asked siri to call, (or message) Nick, she got it correct 70% of the time.
So I edited Nick to Nicky, now siri get's it right 100% of the time.
It was really easy to do, (less than 10 secs), and my frustration was immediately terminated.

I have hundreds of people in my contacts, so I really hate it when people want me to store their phone number and I don't know what their last name is. But I think, FWIW, you can also just put "Nicky" (or poopy-pants or whatever you want) in the "Nickname" field of the contact, and have a more distinctive way to reference them without having to change their name.
Adding a "y" to Nick, is hardly changing his name ......... Nick vs Nicky
I was offering a quick, easy solution, not looking to debate who's suggestion is best -
He most likely contacts 1 (of the Dans) much more frequently then the other 2 -
Had he changed that 1 contact to Danny, he might not have even started this thread.
Just wanna say I think all the other suggestions are good ones, I just happened to have the same problem, and adding a simple "y" to Nick, (or Dan) was an extremely quick, non cerebral fix, giving siri 2 syllables to decipher (as opposed to 1) -
