Why? It's just a made-up cartoon character quoting form a made-up cartoon book.
Because it hadn't been done before. Religious elements in an animated special??? There's no way that would work.....and that wasn't the only issue execs & advertisers had a problem with.
They all didn't think jazz belonged in animated special for kids. (And now Vince Gauraldi"s theme is now synonymous with this special)
They didn't like the fact that the story moved slowed & there was no action.
They didn't like the fact that the kids voices & readings weren't polished (Regular children were used instead of adult voice actors)
CBS execs saw the final product & thought it wouldn't never be successful......however critics......and more importantly, audiences embraced it & 50 years later, it' still airing (and pulling in decent ratings)
For the second part, perhaps for someone who is agnostic, they may see it as a "made up cartoon book", but for millions of people around the world, that book is an important part of their faith......so there are plenty of people who love that the scene was included. I'm a Christian & I for one am glad that Schultz & team didn't waver & included what has pretty much become such a big part of its legacy.
As we know (especially now) people get offended easily & while we may joke (or become even become annoyed) about how PC things are becoming.....the surprising longevity of this special is a tiny example of what happens if you just let the the actual consumer / public decide what they want.
If people don't like it, great! If they do like it, great! We all have that freedom to decide what works for us. Hopefully people don't get offended, but even if they do.....I'm sure Apple is trying to diversify their content to appeal to the widest audience possible (a la Netflix), so this series won't make or break them.
