Does your state have sales tax?
Because EDU discount is just $200, but the 16gb upgrades bumps back $180; and AppleCare is another $350.
Enlighten us.

Base RMBP $2199
Education -$200
16GB Ram $180
AppleCare $239
Tax $145.08
Total $2563.08
Discover 5% -$128.15
Discover 2% -$51.26
Total $2383.67

That's closer to my original calculation, because you posted around $2185. But how does the $250 apple care work for retina? Apple's website lists the extended warranty for rMBP $350.

And were you able to sort out the mistake in order?

When you are eligible for the Education Discount, its not just $200 off of the order. You also get discounts on the upgrades including processors, RAM, and AppleCare.

The mistake was sorted out. I could have canceled the order and placed a new order but I decided to pay difference. I figured the cost vs the delay and specification increase was worth it but mainly due to the delay of reordering. If I had the choice to get the 2.3/256/16/AppleCare RMBP without delay, I would have went that way instead.

Oh what did you do now?

Apple is issuing me a replacement notebook. They are sending me a box so that I can return my defective RMBP. I should have the box tomorrow or the day after. Once I send the notebook back it will take 2-5 days to process and 5-7 days after that to ship out a replacement. I am looking at another 10-18 days until I receive my replacement. I tried to keep the defective unit until the replacement arrived but they wouldn't go for it. I will be getting my correct order, a 2.3/256/16 this time around and refunded the difference.

Holy crap. Why is it so impossible to believe Apple made an administrative error?

Hey, that's dangerous thinking there Bill. Here are some tips:

Apple does no wrong.
Every Apple product is perfect.
There is no lag(You are viewing it wrong).

Criticizing Apple causes the true believers to spit out their Kool-Aid.

I think all of this could have happened with any manufacturer. However, Apple is probably the only manufacturer that will make all of that right with minimal additional hassle.
Oh my, you have a very vivid imagination. Why you would suggest, or assume that Apple is the "only manufacturer" to make it right without further inconvenience is naive. Apple seems to have this effect on people.
