I primarily use a kindle (device not app) for reading ebooks. I liberate them from DRM and load via calibre. Since libraries only currently loan ebooks in epub format (nook), this allows me to borrow ebooks from the library and read via kindle. I still delete them after I read them, and would never distribute/pirate/sell them.

I also remove the DRM from books I purchase. In my mind it's silly to tell me I can only lend a book I purchased to 1 person...ever. I bought it, if I want to loan it to a friend I can.
 
I like the iBooks app slightly better but I mostly use Kindle because I may buy a Kindle reader soon. Kindle has a slightly better selection for what I'm interested in reading, too.
 
kindle whenever possible. great selection. friends gift me books on kindle. the app is ok.

ibooks is pretty, and occasionally has a book that cannot be found on amazon, but i usually avoid it. too many limitations.

goodreader for pdfs. i scanned my personal library. i think goodreader outperforms both of these apps.

Four hours straight? That's pretty intense. I'm a lawyer and have done my fair share of reading (particularly the stuff sane people just skip over) and I've never read four hours straight. I have, however, stared at a computer screen for way over four consecutive hours and have had no issues. Different strokes for different folks perhaps.

Anyway, I much prefer kindle. The difference in number of titles between the two can't even compare. I can find almost everything I want in Kindle format. On iBooks, I can find almost nothing I want.
 
kindle app on iPad for most things...much greater book selection than iBook.
I use iBook for PDFs.

I also think the amazon bookstore is much better.

I'd like to see folders in the kindle app.
