I see them as work (12.9) and play (9.7). I have my 12.9 in front of me all day at work. It is my primary computer.

When I get home I use the 9.7 for all of my entertainment. I only get out the bigger one if I need to do something work related. I have gotten to the point where I don't even use my phone all that much. I use my mini 4 to watch the news and Netflix while I get ready for work in the morning and for reading before bed. I feel that each one serves a purpose and I am happy to have them. Obviously if my family fell into financial hardship I could let them go, but for now I am enjoying them.
I've been thinking of getting the iPad mini 4 for the same use as you've described, but I've been too wracked with pre-buyer's guilt to buy it.

I had a mini a couple of years back, and I kind of miss it, but I'm concerned that the 6s would make it redundant. Anyway... First World Problems, I guess.

I usually take one or the other to work, but sometimes both. I like that you have found a definite purpose for both. I love to watch video on the 12.9 while using the 9.7 in my hands and I also enjoy using my 12.9 at my computer desk, kitchen table or on my lap while watching a movie on the projector. So I very much mix up their purposes.
I was going to get a mini 4, but somehow managed to hold off (OK, I only held off since my husband wanted me to) until the 9.7 Pro was announced and I ended up getting that instead. I have the mini 2 still and find that I'm not using it as much now. It might be because the other iPads feel so new to me though. I do still really like the mini size and I like how the mini 4 is thinner & colours are better. However, now that I have the 9.7, I'm feeling very content at the moment, where as before, I wanted the mini 4 quite badly. At this stage, I am considering waiting for the mini 5, especially if it gets Apple Pencil support and 256GB. I might even get rose gold. All of my current iPads & iPhone 6S are space grey, but I'm considering rose gold for the mini 5 and iPhone 7 Plus. It would be nice for the 9.7 and I almost got that colour, but chickened out. Maybe next time.

The mini is a great size for bed use and for on the go. It is a lot larger than the 6S and feels more comfortable for reading. It's a perfect eBook size, great for reading forums too, playing games, thumb typing, etc. As I just said above, I was really pinning for the mini 4, but held off....and then the 9.7 came along & I got that instead. I do have a mini 2 though, so I'm happy to wait now and see what mini 5 brings. I'm certainly looking forward to a 256GB iPhone 7 Plus, so that will be my priority though. I wish that my 12.9 iPad Pro came with 256GB and my intention was to upgrade it in 2 or 3 years, but now I'd already like to upgrade it sooner....not now, but to iPad Pro 2 with 256GB. Not sure if I can justify it though and I will need to decide what to do when the time comes.

I absolutely loved the iPad Mini 4. I had to return mine because my 2010 iMac needed replacing fast. As much I love the Mini, I need something more robust for school and while I really want the 12.9", budget and real world commuting etc. are pointing to the 9.7".

In my little dream-filled imagination, I would own all three iPads: the Mini 4 as a movie, commute and non school device, the 9.7" for school and commute, the 12.9" as an eventual desktop replacement, school and more creative things, a Mac Mini + nice monitor and an iPhone 5SE.

EDIT 2x: ultimately went with the 12.9" 128gb wifi iPad. It's already worth the investment, now I have to figure out how to use split screen etc.

I spent all day today reviewing documents and building a case file for a job on the 12.9. I use Notability to hold my work files and sync them via ICloud so I can use the 9.7 on the go to see the same documents. Even though I bought the pencil, I still type most things because I have a keyboard and I am a fast typist. For me, the combination of the 9.7 as my on the go machine and the big one to use at my desk is working out just great. I could certainly carry the bigger machine but the 9.7 is nice for one handed use, airplane tray work, and making quick notes at restaurant meetings.

I have a Mini 4, but have not been using it as much now that I have the two Pros. It is a great machine, possibly the perfect size for daily carry. I bought it to replace an original mini that I gave to my granddaughter. Shortly after I made the purchase, the Pro came out.
