That doesn’t happen. If they don’t accept your digital ID, you get the fun screening questions similar to a credit card report but you don’t usually miss the flight.
You do if you don’t show up early enough to give the agent time to 1) even get to you and 2) run the enhanced security process with you and still have enough time to make your flight.

I travel for a living. Wanna take a guess how many times I hear people whining to the gate agent “but I was stuck in security”?
 
Why does an airline need to look at your passport domestically? You’re free to move between states, so what business is it of theirs who you are as long as there one person per ticket. Weird when you think about it,

Uhhh, make sure you’re who you say you are and don’t use someone else’s ticket to fly with?

Passports are just very convenient for that when you lack any universal document in the states.
 
Why do you need a passport for domestic travel?

You don't, but I always use my Passport when flying, instead of my license. That way I can leave my wallet in my bag.

That said, I'm not putting any ID on my phone, state or federal.

In the UK there's an app called Yoti that you can use to create a digital ID. If you add a passport to it you can use the app to prove the right to work, rent etc as well as your age. Of course, that only works when it's supported by the other end and to date I've not seen anyone accept it. This Apple version reminds me of that and I wonder if it'll be taken up better.

I don’t know if it’s a glue stick, or an Icy Hot roller… but it sure does look like one so I’m going with it. No Real ID? Here’s some hot hands!
 
What country still stamps passports?
México stamps passports and uses the stamp as space for the immigration agent to write the date the traveler needs to leave the country. It replaces the paper FMM form that visitors used to fill out after arriving at an airport. It makes sense since a person is going to keep track of their passport more than they would some postcard sized paper form.
