I recently did a clean install to try to solve the problem, didn't work.

I do have Facebook installed, I've turned off background app refresh and make sure it is closed.

I just edited some frequent locations, hopefully that helps?

FaceBook and Messenger are notorious for running in the background even if background refresh is off and the app is entirely closed out. Delete the app, use the browser and I guarantee your battery life will go up.
 
I'm having the same battery drain issues while in standby mode with my iPhone 7. Charge to 100 percent, go to sleep and wake up 8-9 hours later with an average 15 percent battery loss.

This is my second iPhone 7 too. I got one launch day, had the exact same issue and decided to go back to the 6S. Got the iPhone 7 itch last week and switched back and have the same issue on my new phone. I have a genius bar appointment for Friday night. We'll see what happens.

It's most likely an iOS 10 issue with the new iPhone. I'm sure Apple will smooth everything out in a future update, I wouldn't worry too much about it. Don't sweat the small stuff.

That makes it difficult to use the apps at all, specially the ones with messages.

You are one of the few. Messenger runs in the background even with the app closed, BAR off and notifications off. You can use Xcode to see system processes and it's still working. Deleted the app and get 2-3 hours more of usage a day. Upwards of 6-7 more hours of stand by.

I'll try deleting it for a test out of interest now, but I've never noticed any issues with it using battery or any usage registered on the battery usage list once I close it in the app switcher

Under Settings - Battery: If you click on Messages to get the time, you will see that there is a Background time, even if you don't open the app at all. Over 24 hours I had 4 hours of background usage from Messenger without opening it once.

Yeah mine doesn't really use much background time maybe 15 minutes over 24 hours if I don't close it in the app switcher ;)
I find WhatsApp uses a little more though if I don't close it after use

You are lucky! Seriously. I've tried downloading the app every week or so for the last year and after 2-3 days I end up deleting it because it just drains.
 
Update: spent 45 minutes on the phone with Apple support to investigate the battery drain (now losing around 25% per hour) and go through every possible fix, all of which I had already tried. I restored my phone yesterday (DFU mode) and, as expected, it did *not* fix the battery drain.
I'll walk in an Apple Store as soon as possible and see what they have to say.

Told them everybody on their forums and other who seemed to have a similar issue and had restored their phone, even as new, didn't fix the battery drain. They said I still had to do it otherwise they couldn't take the phone in for repair... The technician said if this failed they'd take it to have it repaired but I certainly hope they'll replace it.

Hope they swap it for you.. 25% per hour drain is ridiculous after a dfu restore set up as new.

How can we do that, use XCode to check which apps are running?

I know some people have had things like that (based on various posts here and there), but despite my use of Facebook Messenger here and there on most days I rarely have more than some minutes of on screen time and often either no background time or just a few minutes or so.
 
So after a 2 hours wait at the Apple Store yesterday, I finally made it to the genius bar, explained what was happening, what I tried (everything), and they simply handed me a brand new one. I had gotten to a point where my battery was dead by lunch time with power saving turned on, but today I've lost a grand total of 45% without even turning power saving on; having restored my iCloud backup entirely, too.
Big relief...

Original phone with everything on. I don't have many apps possibly 10 3rd party apps.

Unplugged at 100%, went to bed, woke up 92-94%

Usage, 1hr+, Standby 8hrs+

Battery useless.

I reset cellular usage and turned off wifi and went to bed

Next morning a few kb here few kb there not even 1mb. So no alarms there.

20% warning with 3-4hrs usage, 12-15hrs standby

Safari and Apple Music biggest usage

I stopped using Apple Music one day complete and still ended ups with 3hrs+ usage.

So I turned off safari sync in iCloud thinking it was constantly updating iCloud tabs and history.

Again not a thing changed.

Fiance is coming home with 70% left, usage time 7hrs+ (all apple music streaming and social media)...
 
i had a battery problem like yours on a 6s (phone was about 3-4 months old). but not as severe. i told them id id everything the same that you did, and she put in her notes they recommend a device swap. went in last week for my appointment. waited. she went over the notes that applecare put down, checked my phone and walked out with a new replacement. no problems now.
