Here's how it breaks down for me (as an owner of Roku 3 and ATV 3):

Roku advantages:
Extensive app store and some very cool private chanels
Auto-bookmarking - start where you left off for almost every app
Headphone jack in the remote (huge for nighttime watchers with sleeping family members)
Cross-app voice search
User Interface - not great, but better than ATV
Media playback options (local media, DLNA, cast support, etc.)

ATV advantages:
AirPlay support

Results may vary:
ATV uses a different content delivery network, so streaming quality could be better or worse depending on your internet provider and their peering agreements.

The UI is only better for the OS menus and Netflix (and arguably Hulu). The standard Roku UI for most other apps like HBO, FX, History, A&E etc is utter crap compared to Apple TV.

Now that the iPod Touch has been updated, I think the AppleTV is the last remaining device that uses the A5 SoC. and which can be purchased new from Apple.

Hopefully that means they'll phase it out soon and move all their products, including any new AppleTV, to A8 or newer.

Until some idiot at Re-Code posts a article saying it is delayed again because of useless local channel streaming.
