If mine changes to preparing for shipment overnight, and is shipped tomorrow, will it get here by Tuesday using next day air? I know orders that shipped today will be here Tuesday, but that may because it's a Sunday

You don't just 'allocate more servers' out of thin air. That costs A LOT of time and money. To spend millions (not an exaggeration as load during the launch window would be upwards of 100X normal) for the mere hour or so that everyone would hit the site is ridiculous. It's for the same reason they don't spin up hundreds of factories. What do you do with all that 'extra' equipment when the demand returns to normal levels?
Lots of people saying what Apple should have done, but for all we know, they did some of them - and we wouldn't know.
For example, the idea that they should have expanded their server capability temporarily. Well, maybe they did. Would that really have solved much anyway? They could have doubled it but what would we compare to in order to know? They could have doubled it, but that would only mean that people who got in at the 2 minute mark may have been at the 4 minute mark if it wasn't expanded. The wait would be the same.
Or it might be said that they should have taken orders a month in advance, to better judge the market. But isn't a two week lead time already more than they usually do? Where do you draw the line? I'm pretty sure if they did a month, people would complain that they shouldn't have to wait a month to receive those that were already manufactured and ready in a week!
Did they properly anticipate the demand for the Space Gray 42mm? Since everything pretty much ran out in short order (SG 42mm simply being first, I think), it would seem to be more a matter of generally limited supply. But suppose they had double the supply of it. Those who got them the first day may have been been up to the 6 minute mark - and all those after that would be complaining. They may have made a lot more SG and it still wasn't enough. Considering how many options there were, compared to phones, tablets and computers, it was going to far harder to anticipate anyway. Even if they did, it would still have run out unless they delayed shipping for weeks longer for the start.
My point is, no matter what they did, we would still have the same complaints of a foul-up - just by different people.
To me, that only leaves the question of people thinking they were jumped over - and I think I can understand that, maybe. Depends on some details.

Ever heard of "the cloud"? That's exactly how it works on the backend -- you spin up a bunch of virtual servers if your demand goes up, and then get rid of them when it goes down. You only pay for the time they were up. There are more nuances but it's off topic for this thread.

My order changed, used to say available to ship in June, but now says 4-6 weeks, and delivers May 29 - June 11, don't know if it's just because it's been 2 weeks since pre order or if the dates are moving up.

Yes, I'm aware of cloud providers such as AWS, Azure, and vCloudAir. But the levels needed to handle the amount of load on launch day is not a fiscally responsible investment. As you mentioned, it doesn't help to accept a couple million orders instantly, but not be able to produce the necessary inventory to fulfill those orders. So you deal with what resources you have, adding a little extra if necessary, but make people wait to order instead.
