Try using in landscape mode. That's the way I use mine. That should help.

Also, not to be rude, but are you in your early 40s? If so, that could have something to do with it. My vision changed a lot in my early 40s. Something to do with the muscles around the lens in the eye losing their ability to readily contract. This is why suddenly, at 40, we need reading glasses. I've noticed when I go from one "eye intensive" task to another, my eyes take forever to adjust.

And then, after the reading glasses, the rest of you falls apart. ;)

I have the same issue with my eyes not adjusting in a expeditious manner from one task to another. Does your use of reading glasses help this issue at all?
I hope your answer is yes. My eyes seem to be getting worse with this and need to investigate work arounds.

I guess I've been spoiled, but I have to admit I get a bit of a headache while using the iPad. It's still a joy to use, but I can only use it with a stand because anything else within arms reach tends me to make my eyes a bit tired.

For those of you that noticed this when you first bought your iPad, could you tell me if this is something that goes away and you just get used to it? I love the functionality of the device, but just looking at it kinda makes me a bit nauseous.

Somewhat. The eyes don't have to try so hard to see the tiny print anymore, so when you look up from what you are reading (and remove the glasses) there's not as much adjustment time.

Plus, it saves your arms from strain - trying to figure out the distance at which you might actually be able to see something can be tiring!
