I'm seeing the same problem, but it's not limited to fullscreen (I rarely run in fullscreen mode). Mail is hidden/minimized and out of the blue it pops on the middle of the screen. I have also noticed that since 10.14.5 it keeps on "refreshing" the preview pane: it clears and then displays the same message again.

The only change I did is to add 2 gmail accounts that were not previously in use. I will try turning them off and see what happens. And yes, it started (the anoying refresh) with the GMail fix.
 
Hello. since updating to the newest macOS Mojave update, Mail has been opening by itself periodically and it getting very annoying and I don't know what is prompting it. If I am in full screen mode, mail will open and take up the right side of the screen also. I have tried reinstalling the operating system over the current installation to see if the system could rebuild itself and fix the issue but this was not successful. Thank you for your help.

Yes........this is driving me insane. 2015 MacBook Pro (2012 non retina with every upgrade you can install) constantly opening Mail even if the App is closed! Some of us are musicians and artists and this constant nagging interference is a creativity KILLER. Isn't Apple supposed to be the first choice for musicians and artists!? Should mention....I only use Gmail accounts personally and professionally.
 
I'm having the same problem, but not as often.

Today it happened, and at the same time, a calendar event popped up. Do you guys remember if that happened in conjunction with an event popping up on your machines?

I'm aware of possibly fixes regarding Google Calendar, but this event was from my facebook event calendar that I subscribed...

with notifications disabled in calendar.google.com the Mail's window opens up only with the incoming of new emails.

No solution so far, poping up all the time after wake up or watching videos, youtube etc..
 
There is a workaround… I use my Gmail account just for E-mail, and have it set to IMAP.
  1. Set up an app specific E-mail password for your Google account via myaccount.google.com/security (you will have to have two-factor authentication enabled).
  2. Delete your Gmail account from your System preferences (careful: this will delete your mails from your computer).
  3. Add your Gmail account via the Apple Mail preferences using the ‘Other mail account’ setting, not the Google one in the list, using the app specific password you set up.
  4. Your E-mails that are on the Gmail server will download again to your computer.
I did this about two weeks ago and have not had the Apple Mail window pop up randomly anymore (and had that continuously throughout the day since 10.14.5).

Edit:
Another workaround is to just minimise the Apple Mail window into the Dock, or hide the app (cmd+H), instead of closing the window.

I'll add my voice here just to do my bit to push the issue up the rankings. This is the singularly most annoying bug I've encountered in OS/X in decades. The Mail window pops up almost incessantly - at least 3 or 4 times a day right on top of whatever else I may be doing. It does it whether or not there is anything new to show me, and whether or not anyone has changed a Google calendar I'm subscribed to. It happens whether or not I'm full screen presenting. And it happens on systems where I don't even have a google account configured (yes, I have multiple computers, and it happens on ALL of them).

If I quit the mail app, then I can't look over to the dock to get an indicator of new mail, so I don't want to do that during the day, and sometimes I get emails that I need to respond to. For a while I made it's own desktop space (on my primary system) just for mail and left it open there, but I use spaces a lot, and it was annoying to have to constantly skip over the mail space to get to the one I actually wanted.

I keep trying to place it as minimized in the dock, but I'm still struggling with the muscle memory that always just closes the window rather than minimizing it. Then I realize how ridiculous this whole bit of stupidity is. I find myself eagerly anticipating OS fixes, praying that it might accidentally get fixed...

I been having this same problem on my brand new 2019 iMac as well. My old 2011 iMac running High Sierra never had this issue.
 
This bug was enough to send me back to Airmail. Apple's Mail apps are really pathetic on Mac and iOS..
 
I wonder how many people posting in this thread did a fresh, clean FULL 6.05 gb Mojave 10.14.6 install.

It "appears" that the supplemental upgrade could be problematic.

The very first 10.14.6 FULL installer was 6.04 gb.

The CURRENT FULL install is 6.05gb.

I always do a 100% clean install of major Apple OS upgrades ( since Mavericks ). . and . . a re-install of my often used apps. i keep ALL of my saved files on an external drive. I've never had any major software probs since then.

I highly recommend saving the full 8.05gb 10.14.6 installer somewhere safe for future installations, preferably on an external drive.

Can anyone who has upgraded to Catalina report if this has been fixed? Considering installing the public beta just to see....
 
I can't explain why, but I have not had this problem in about a week. I have download no software update of any kind and the only thing that I have done is reboot my iMac once in the past week. I doubt that the issue has been fixed on Apple's end of things, but I sure have enjoyed not having the Mail window pop up on me uninvited.
 
Any idea if catalina have this solved?
I'm on Catalina latest build 10.15 Beta (19A536g) and it keeps opening all the the time, so no, it's not solved. :(

No, Catalina beta 6 still having the same issue. I don't think they know what's causing it otherwise they would have fixed it by now.

For some reason unexplained reason, Mail stopped popping up on me for about a week. But all good things must come to an end because it is back.
 
I did a clean install of latest mojave like was mentioned few posts back.
The issue is still present.
