I turned off and back on the location services for both apps and both Dark Sky and City Mapper now work. Actually for some reason City Mapper had to be re-installed on the watch where as Dark Sky didn't.
Disable and re-enable location for Dark sky on the iPhone.I can not get DarSky to load on Watch as well.
Says "can not determine your location"
Ok. Hmm anything special you might have done? Set up the watch as new? Ran a beta? Made a deal with the devil?
Well this is beyond frustrating
Yes I have. Also not trying to use an app that needs location services.Have you tried turning off location services and then back on.

What are the ways you are knowing the native apps aren't working?
I mean, what says it isn't working? Too slow? Dark Sky kept crashing for me and then it was slow and only showed the raindrop icon but after that, it was fast and updated to show the temperature. Night Sky was the same way before it started going faster. There is a new category in the App Store that has watchos2 apps so you know they are all native apps
For me they don't load. Just spin or instantly crash.I mean, what says it isn't working? Too slow? My apologies for not reading from the beginning if this was already stated.
Yea - that was what Dark Sky did for me... I kept clicking on it after it crashed and then it worked and has been flawless since then... don't know why. I can believe some apps are just bad developers. Try The Weather Channel since it is free... or Pcalc lite...For me they don't load. Just spin or instantly crash.
Unfortunately I've tried all those. I've tried almost all the free ones, just to see if I could get anything to load.Yea - that was what Dark Sky did for me... Hopefully it isn't for all your apps if you have these above.

Wow, and you also did the unpair/re-pair which would have been the last resort with a total start as new.The apps don't start at all, just a spinning wheel and then app crashes out back to the app honeycomb
Battery drain is almost certain to require you to unpair and repair. I had to do that and now I have fantastic battery life again. Do an encrypted backup in Itunes so you have everything including your health data / rings. Not to mention battery drain! I am not happy.
Was the first thing I tried...uninstall app from watch then reinstall, worked for dark sky.
