FWIW, on my phone I have a restrictions enabled, with a restriction on accounts. This effectively disables the ability to go into icloud on an unlocked phone without first going into restrictions, and enabling accounts. It's another level of protection, should I lose my iphone unlocked. The phone is set to lock in two minutes.

That's a good idea to have in place also.

I have done that as well. For those who do engage the setting, make sure your restrictions pin is different than your phone access pin.

Is it on your icloud account or not?
What Apple is telling you is that someone that has access to your icloud removed it.
Somehow they guessed your 6 digit pass code and got in without disabling the device with too many wrong pass-code attempts? Yeah ok.
Not sure what else you're looking from us? If Apple cannot help you any further and the phone is lost looks like you are out of luck.
Good luck with whatever you decide to do.

my iCloud account is not used to remove it from Find Phone. On same time dont comment that passcode used to open my Phone unless there is valid information with you.

Your knowledge is your experience, which looks same as others do. It is clear for me that the issue is beyond your knowledge and expectations, so better dont comment until you have something to add.

Apple Justification :
Thief opened you iPhone with correct passcode, which removed it from Find iPhone list. I tested this scenario using iPhone 4, which was not removed from Find iPhone list.

I refused to accept their justification.

Being in Device list is partially useless, as I cannot put it back to Find iPhone list and enable its Lost Mode.

Was 2FA on before the phone was lost or after?

If it was on before, none of this is plausible. Unless the person knew your passcode and knew your password.

If it was off before, some of this is plausible but still unlikely.

There are a couple of variables to this as well. How long is the lockout duration? Immediately, 2 minutes, 5 minutes, 10 minutes?

once it lost, I am sure it was locked out. It was Immediately.

Still they are in follow up with Technical support for the information that what has happened to lost iPhone 6 S Plus, which caused its Lost Mode disable and disappearance from Find Phone.
 
It is 8th day that issue has been reported to Apple support. Still Apple support is not able to provide authenticated answer to the mystery that how my lost iPhone 6 S Plus which was in Lost Mode in Find Phone, got its Lost Mode disabled and disappeared from Find Phone list.

Can anyone suggest what should be my next step?

1. keep waiting
2. start sharing communication details with Apple support here
3. start looking for hackers to ask how they did it to my iCloud account
4. keep saying Apple security is unbreachable
5. ask Apple for a job, to exlpore what is going on there
 
You do know it took over a year for FBI to find a company that can unlock a locked iPhone yeah?! If there are such talented people walking around in the streets of Pakistan I'm sure there's a job waiting for them at the CIA rather than stealing from tourists.

As for your next steps - I suggest chase up with Apple.
 
This is yet another reason not to share an Apple ID, either someone incredibly talented/lucky has broken into your account.....or one of your family members did something they shouldn't in the account and isn't owning up, this is like people who complain "hey why is my wife's account popping up on my phone! That was never in there!", it's either a coincidence of astronomical proportions that your wife or family members account of all people popped up.......or that account was used on the phone or in conjunction with your account at one point, this strikes me as the same kind of thing, the only person who should have access to your account is you, the fact several people have access is going to make apple take your case far less seriously (and to be blunt I don't blame them)

I have a registered support case with Apple. If they are doing some other stuff !!! then this stuff will damage their image. iCloud security is serious question, and one day they have share the truth.

Yes with all these rampant cases of iCloud account being breachedo_O, the truth remains that it is quite secure. Things like this do happen, but so seldom.

investigation may take some times but sure there will be answer to your issue...

issue escalated on 4/4/2017 with Apple Technical Support.

The device was lost and even if it was icloud locked you still wouldn't get it back.

These Apple people sound like they want to be friends. Never seen anything like that when I have written to them.

Once I reported the issue through chat, it was similar experience as yours. After I registered a case online, received a call and proved my identity and devices then rest is like u saw... I have questioned a lot on call and in email and resisted to accept their doubtful responses.
 
Is it... strange that all of the phone numbers in that email are wrong? They're all off by 1 digit, or entirely different in a couple cases, from the support numbers listed on Apple's site. I imagine that is probably a case of being given numbers to directly call a specific department, but combined with the terrible grammar it kind of surprises me. https://support.apple.com/en-ie/HT201232

It's probably not a thing. This story just seems so weird, and then the support emails only make it weirder.
