I have been trying a lot of ideas and I FINALLY GET IT!:
- Doing a iphone backup with encryption of data on itunes.
- Delete content of iphone.
- Restore from a backup.
- All native apps are working fine!

I have no lost health or activity rings. I have all data and all native apps are working properly!

I'm happy! :)
The watch was also erased during this process, correct?

Great! I am restoring iCloud backup now, hope it can fix the problem.
 
I am using OmniFocus, a native app, and it works really well. No problems. It is a huge improvement over the previous version.

I'm also using OmniFocus with no issues. Same with Dark Sky. I had to be patient and let them finish installing before everything worked correctly but since then, no problems at all. OmniFocus is great on the watch, BTW.
 
I finally solve my problem too, by restoring my iPhone in DFU mode and re-pair with my Apple Watch.

I have tested 3 newly updated native apps: Omnifocus,Citymapper and iTranslate. All works very well, super fast and slick!

But I still need 2-3 hours to setup my iPhone and my watch after the restore.

Shame on you! Apple!

Thank you!! I'll be doing this after work to give it a try and let everybody know how it ended. Worst case scenario, I'll end up with the same crashing apps. Hope somebody test this sooner and post the results here.

since reformating the phone and restoring from backup has fixed this for some. i wonder if its a iOS 9 issue more then a watchOS 2 issue??? iOS 9.0.1 update needed?

I'm not a programmer, but maybe is a problem of iOS 9 on how it transfer the data of the native app to the Apple Watch.
 
I'm getting a 6s Plus on Friday, so I'm thinking I'll just hold off until then and see if they start working. I don't have the patience to restore my phone right now.

This sure is odd. All i did was install the Watch OS 2 update and everything worked. I wonder what the trigger is that is causing this problem for a subset of people.
 
I fixed this by first disabling location for Dark Sky on iPhone then re-enabling it, then removing Dark Sky glance and replacing it!

This was my only issue with the new OS and your suggestion fixed it very easily. This update is great. I'm finally using apps. Here's to more native apps on the way.
 
Lifesum is my only native app and it won't launch, always says I'm supposed to sign in to lifesum on my iphone first (which I am of course)
 
Terrible solution, but glad I guess it works. Will be waiting for Friday and new iPhone to do it.
 
It's asking me to enable location services. They're enabled on the phone, and that's all there is, right?
i had to re-enable location services after updating to os2

just to clarify, location services were already enabled, so i disabled then re-enabled.

I can confirm (after a long painful day with my Apple devices), that (after Erasing and Resetting my phone, restoring from an encrypted local backup, and setting up my Watch as a new device) that watchOS 2 and iOS 9 JUST WORK o_O I'm happy now... but i couldn't say the same over the past 8 hours... fix it ASAP Apple. Not everyone is willing to do this....

You probably will have no problem with a new phone. There must be some strange combination of factors for those with troubles.

restoring my 64GB (with no empty space) from itunes copy to 9.1 beta. Damn, Apple u should be pray if this does not work.

I finally gave up and did an erase all settings on the watch and let it reinstall all apps and now it's working just fine. I did not have to restore my phone but I will start fresh on Friday anyway.
