Given what Intel has out for Kaby Lake currently (only chips with GT2-class iGPU), Skylake is going to be the better performer if you are looking at iGPU only.Im pretty sure this has been asked quite a bit, but here it goes. Im not too concerned about the difference between 6th and 7th generation CPUs, however I thought I read that the iGPUs between these generations are actually quite signficantly different? I will be using the Pro as effectively a desktop, and it will be hooked up to potentially two monitors with decent resolution, will the iGPU generation difference be important?
Your best performing option for an iGPU is going to be the Skylake-H quad core chip with GT4e iGPU (so, 15" MBP). If Apple goes with the Skylake-U chip with a GT3e iGPU for the 13" MBP (likeliest option IMO), than the Skylake version is going to be faster than Kaby Lake-U as it'd only be running GT2.
The Kaby Lake-U GT3e chips won't be out until first quarter of 2017 and only those should give you a leg-up in iGPU performance over what's available in Skylake currently. Intel has no plans for a GT4e Kaby Lake-H processor, so if you're looking at the 15" MBP, Skylake is as good as it's going to get for awhile.
