Well, got my 6s Plus and everything works now. Engineering is calling me in 30 minutes though...dunno what I'll say now haha. I guess it depends on what they want to know. I'll definitely stress how serious the issue is though.
I agree, pure luck. That said, I am no longer able to help resolve the problem. I talked with engineering and offered to re-pair my watch back to the 5s, but they told me that it would not work to recreate the error (I don't see why not, but I wasn't going to argue with Apple Engineering). So if you still do have this issue, get in touch with an AppleCare Senior Advisor, who will put you in touch with Apple engineering and we can get a real fix! Just because it's working for me doesn't mean I'm satisfied!Still I say this is weird and based on luck, just got my 6S Plus, restored from iTunes encrypted backup and nope, apps still do not launch. I re-paired twice and still not working...any other ideas??

1. Backup your iPhone using iTunes. (I don't know if an encrypted backup is necessary, because my friend didn't do that but I did.)
2. 'Erase All Content and Settings' from Settings app in your iPhone (Do NOT erase using iTunes! I've tried it and it doesn't work!)
3. 'Erase All Content and Settings' on your Apple Watch Settings app.
4. Restore your iPhone from backup using iTunes
5. Pair your iPhone with your Apple Watch.
Did not work. Not even setting it up as new.

I wouldn't put much stock in that article. One, it's factually incorrect with identifying he native apps, two, the only source for all the info seems to be this thread! Yes Apple Engineers are aware of the issue. Because we have made them aware of it!
I mean I'm glad the issue is getting press but until I see it front page on the better known Mac blogs I still think we all need to be contacting Apple.
