Sorry if the instructions weren't clear it was 1 AM after 3 hours at the apple store and many back up and restores.

the simple way is.

Back up to iTunes.

You reset watch and phone to new from both devices, then download one app to see if the problem is fixed. if so

You rest the watch and phone again and this time you restore phone from iTunes backup first, then restore the watch


(what i did was I unpaired my watch to have a final back up. before backing up my phone to iTunes.)
 
Here's exactly how I did it:

1- Go to the Watch-app on your iPhone, go to 'General', scroll to the bottom and erase all content and settings from your Apple Watch
2- Connect your iPhone to your Mac/PC and backup your iPhone to iTunes
3- Go to the settings on your iPhone, 'General', scroll to the bottom and press 'Erase all settings', NOT erase all content.
4- The phone reboots, then I set the iPhone up as a new Phone (General, scroll to the bottom and press 'Erase All Content and Settings')
5- iPhone will restart, when It's ready, pair your iPhone with your Watch. You can download an iPhone app like Swarm to test if the native apps work on the Watch, they should work.
6- Erase all Content and Settings from your Watch using the Settings on the Watch.
7- Erase all Content and Settings from your iPhone using the Settings on the iPhone.
8- Your iPhone will reboot, restore your iPhone from the backup you made in iTunes.
9- Pair your Watch as a new Watch, not from a backup.

Didn't work for me. Dark Sky worked when both were set up as new but not after restoring from backup in step 8.
 
FIXED after 2 phone calls visit to the apple store it is fixed.

So here is the story, called apple sent files, never called back, called again the guys reset watch, unpaired didn't work, told me to take it to apple store. took it in, unpaired my watch and paired to new phone, they couldn't install apps and, paired a new watch to my phone, and it had the same issue. So i figured out it is not the watch. came home. I did the following

1- Unpaired the Watch
2- Backed up Phone to iTunes (This way you have the latst watch backup)
3- Reset the phone settings from the phone. (General> Reset> Erase All Contents and Setting) (I have iPhone 9.1 beta 2)
4- Setup up the phone as a new phone
5- Paired watch as brand new
6- Downloaded and tested one Native app and to see if they work
7- Reset watch from the watch (Settings>General>Reset>Erase All Content and Settings)

Now to get your data back

8- Reset the phone settings from the phone. (General> Reset> Erase All Contents and Setting)
9- Restored the phone from backup on iTunes (I don't have the apps in my iTunes, so they were downloaded Fresh during Install)
10- Paired my watch to the restored iPhone
11- Restored the watch from last back up on the phone

all apps except web MD works.

hope this works for every one

I have one in both and the only thing I haven't tried so far is restoring from iCloud, so I'm gonna try that now which could take a while.

I think the problem is in the app data, that is why i said i don't have the apps. if you don't have the apps transfer from the iTunes and have fresh downloads, it might help

That's what I'm hoping, if I restore from iCloud it should freshly download the apps along with it. We'll see....

do you have the apps in iTunes?

if so i would delete all of them and have them re download

So I followed the instructions as well and was able to get native apps running. Then I too wiped the watch and phone and restored from iTunes (encrypted) and then the phone and got the same result. Before I began this, I deleted all apps on iTunes. Going to take one last whack at it and set the watch up as new. Exhausting, fruitless work.
 
Restoring from iCloud didn't work either. Going out on a limb and upgrading to 9.1 Beta, and then I'm giving up and just praying for a fix.
 
So this new method is still not working for some people as it seems? I just don't want to go through the hassle of resorting once again and still having this issue and just wasting time.
 
I couldn't get the Nike Running app to load on my wife's phone. Then I toggled show in glances to "on" and it worked. YMMV.
 
Got it working with 9.1 Beta 3!!!! I'm hesitant to say that 9.1 is what fixed it, but it's worth a shot if you've tried everything else. Downgrading to 9.0 is easy.

Yeah, I'm on 9.1 beta 3 too and it hasn't worked for me. But I was on 9.1 when Watch OS2 came out, so maybe upgrading from 9.0 to 9.1 is what helped you.
 
so is getting this issue fixed requires upgrading to ios 9.1 beta 3? if thats the case id rather wait for apple to release the official ios 9.1

I'm on iOS8 for my 6+ and watchOS1. Happening to every third-party app and even Apples WWDC app.

Not a single third-party app opens or works in glances. I'm assuming this is the 'upgrade to iOS9 and watchOS2 and all will be fine' message I've hoped to avoid, but FFS, surely apps should 'just work' regardless of updates. This is ridiculous. I'm 99% sure this has only happened since watchOS2 was released. Was 100% perfect prior to then.

This time I didn't change the phone name and paired the phone before doing much of anything else. I downloaded a couple of native apps and they worked. So I continued manually 'restoring' my phone to where it essentially was before I began this fun journey. As of this morning, everything still works. Of note, I ended up changing my phone name to something different than it was before. Probably nothing. But something kept recognizing my previous state when trying to install native apps.

So, long/short: if you're willing to wipe everything and start from ground up, pair the phone as early as possible and test the native app functionality (note: it took a few seconds before they began to work). If you do all this and you change the name of the phone to what it used to be and native apps don't work. Perhaps that might be the culprit.

What if I changed my iphones's name to something else without restoring, unpairing the Apple Watch right after that and then repairing? Do you think it might work?
