I started having this problem yesterday. Tried the reset all setting and repair and it still doesn't work. I thought it was just my watch since Macrumors and other sites haven't mentioned this yet, which is weird given the number of people affected.

Also another weird thing is that even though I can't launch the newly updated Messenger app, I can quick reply when notifications pop up.

I tried unparing and setting up watch as new. Didn't auto install the apps, did it one by one. nothing worked.

getting very frustrated!!! :(

you may notice that in nearly all successful cases, restore iPhone as new is required, some people might be lucky enough to have their backup restored afterwards without affecting the result, but some people might still encounter the same problem after restoring the backup.

My plan to counter this issue at the moment is to wait for Apple to release an update to watchos2, if watchOS 2.0.1 doesn't fix this problem then I'm going to doing a clean install of my iPhone 6s and Apple watch and set up as new to fix this, the reason I haven't done so yet is because I want to give apple a chance to fix this major bug that somehow has to do with the iPhone communicating with the Apple Watch one way or another via Bluetooth.

Huh? Can you elaborate on what you did step by step?

I just disabled location services for citymapper on my iPhone but citymapper still doesn't launch on the watch.

I turned off and back on the location services for both apps and both Dark Sky and City Mapper

This fixes a different problem. That issue is where the app will launch, but never gets any data. Toggling your location services fixes it. What most of us in this thread are seeing is an issue where NO native apps will even start, including Apple's own Apple Store app.

After weeks of trying every solution possible....I gave up...and I'm having Apple send me a replacement watch.
I opened a case a week ago and after elevating it to a Apple Care Senior Advisor today...they agreed to ship me a replacement.
I suspect that there is a hardware issue with early production watches and the implementation of Watch Kit that is at the root of the problem.
I'll post results after receiving and setting up the new watch.

Doubt a new watch will help you as people have done that already and they kept having the same problem, the issue is with the software period, either ios9, watchOS 2 or Both.

Plus, how can you give up when there wasn't even an update released for watchOS 2 since its been released, if watchOS 2.0.1 gets released and the problem is not resolved then we have a serious problem but till then I'm staying optimistic.

Hello Everyone

I had this problem since updated to Watch OS 2.0 GM (before public release). I contacted Apple, the haven't heard of the situation, they assigned to me an Engineer who has been in contacto with me every couple days to tell me to try things, none of them worked. Then found this forum, sent the link to apple to acknowledge them that I'm not the only one with the situation. I tried everything that everyone posted in here (par, unpair, restored both devices, set them as new) with the same result: third party apps with OS 2 native support aren't loading.

I guess it was a Watch OS Problem, but is not as couple of people reported in the latest posts. I got another phone borrowed that has never had an apple watch linked before. I reseted my watch and linked to the other phone as new and tried downloading native watch apps to the new phone and it worked!!, reseted the watch again and paired with my phone as new but the apps doesn't worked, so is not an OS problem, something is broken in the relationship with the Watch and the Phone. So, these steps worked for me:

1. Reset the Watch from the Watch settings App.
2. First reset All Settings on the iPhone from the settings App (tried without this step before and didn't worked)
3. Once the iPhone restarted, then Erase All Content and Settings
4. Configure the iPhone as a new device
5. Pair the Watch as a new device
6. Try to download a third party App with Watch OS 2 native support (like iTranslate) and the app loaded for me, as well the other apps

I tried wipe my iPhone again and restored from iTunes backup but didn't worked, the apps stucked on loading again, so I have to do all these steps again and set both devices as new. I lost all my activity and health data, as well all the data of my other apps; I didn't wanted this, but it's the price to pay to finally get my apps working in the watch again.

I hope this can Help.

I can confirm this works i now have working native apps
 
For those who are still waiting. Here is a update from my side:
I did the steps mentions above including the restore part and it worked. I guess I will cancel my phone appointment with Apple support. One thing is I set up as a new Apple watch, as there is not much information stored on the watch anyway.

I suggest give it a shot, in worst case, you get your phone and watch the same state as now.

Sorry for the guys for whom the restore part does not work. I guess we need to wait a update from Apple part
 
What about text message history, health data?

That's the problem, all gone. The restore option didn't worked for me, even when I settled up my Watch as new apps doesn't loaded so I figure out that some broken information in my backup data has the problem. Searching I found a software that take an iPhone Backup and wipe all data except the health and activity information, so when you restore from this custom backup is like setting up as new but with health and activity data information. I did the process but when I configure my iPhone as New and got Native Watch OS Apps running I leave it like that; I spent like 10 hours wiping and restoring and I was tired, now i have everything working and didn't want to try another procedure. I sacrificed all my data because Apple Engineers told me that finally they acknowledge the issue, but unfortunately didn't have an ETA for the solution.
 
I think the best thing to do at this point is to wait for Apple to release watchOS 2.0.1 and see what that does, if it ends up not fixing this I guess we will all have to follow the instructions above and restore our iPhones as new to fix this horrible bug, on the other hand watch os 2.0.1 might fix this bug and that will save us hours of restoring for no reason.
I'm staying optimistic and waiting for watch os 2.0.1 before I do a clean restore and set up as new.

Well haven't they technically "heard" of this problem by you mentioning it to them?
Nearly everyone in here who has contacted Apple says that Apple had never heard of the issue before when they spoke to them. So while the person at Apple being contacted by a customer has obviously now heard of the issue, it seems Apple as a whole doesn't acknowledge the issue since everyone are always so surprised to hear about the issue.
 
I am assisting Apple Bug Team by providing them logs from my Watch using WatchKit logging profiles on my iPhone & Watch. I just set up my Watch as new which didn't work, it seems to only work when the Watch and iPhone are both set up as new, something I have tried (it worked!) but can't stick with for the loss of data.
 
When I brought my watch to the Apple Store on Saturday 10/10/2015, the genius bar had never heard of this issue.
- I informed them that I had already tried re-pairing the watch on both my old iPhone 6 Plus and my new iPhone 6s Plus
- They made me perform an erase and setup as a new watch in-store
- On the Work Authorization receipt, my Silver Aluminum, 42mm, Apple Watch Sport had a flat charge of $229.00
- I didn't have to pay anything so they may potentially just swap my watch with a new unit

They made me send the watch in for repairs. I'll let post more details once I get my watch back.
