I have the exact same issue. Really wasn't expecting more lag than I had on my two year old Note 3. Definitely disappointed.
Forgot to add I have the 128 gb 6s+.


It seems to freeze every time I unlock my phone. When it goes to the home screen instead of an app itit freezes for about second zoomed in on four icons. It's pretty annoying. Thinking of returning it but stock in my neck of the woods is nonexistent most of the time and I have no other problems with the phone.
 
I noticed that icons at the top not showing up for a second or two when unlocking the device. If I reduce motion in the accessibility settings that issue goes away. Now I don't have any lag. So obviously something is up with the animation on iOS9 that needs to be tweaked with a subsequent update.
I just changed that setting and it seems improved. Will monitor it tomorrow. Fingers crossed.

The lag will disappear I'm quite sure of but try press a app asap when you used the fingerprint unlock and up you will notice that nothing happens in like 2 sec it's like the app hangs.
If you place the phone on the desk you will after like 30 sec get the unlock freeze When you use fingerprint reader and press an app.
Also sometimes I get the start screen freeze its like the same with the app freeze 2-3 sec.

It's just strange that some people say that all is fine... Can hardware act so different with phones?

Not sure how this can be a software issue when my previous two 6S+ phones didn't exhibit any lag whatsoever, not even in the first minute out of the box. None. Nada.
Yet this third replacement (the first one had a dodgy home button, the second a faulty screen) has exhibited the unlocking lag for the last two charge cycles and it shows no sign of abating.

They're the same phones, no backup, reduce motion on, TouchID off, the same carrier, the same apps, the same wallpaper and the same usage pattern. The only difference is that two out of three phones never lagged. One does, so what software fix are we all hoping for?? My first two phones didn't need this 'fix' so I would say that this is a hardware issue.
That's how software glitches work. Just because software is buggy doesn't mean everyone will be affected by that bug.

Nice it solved the problem. I hope Apple solves the problem too all others.

As things looks I think it's wise to keep the old phone until this is sorts out. It's strange that Apple isn't saying anything it looks like a bigger problem for them when you get zero respons.

Maybe that is why I have lag? I have the 6s plus SG 128GB. It is bad when waking up the phone after it has been sitting for a while. Sometimes i can touch on app icons and it takes about 2 seconds for it to open an app. But after that initial lag it opens everything else fine.
 
We should wait for a fix. I saw somewhere that Apple is testing iOS 9.2. Maybe there will be also iOS 9.1.1 which will solve this? Replacing the phone couple of times is not a solution in my opinion. Anyway, I will wait, because my 6S is perfect in every way, except this lag.

Apple shipped the 6+ and it was a dog out of the box. As a current flagship everyone, me included, expected a 'fix' to come. We waited...and waited. Nope. No fix.
So knowing as I do that there are 6S+ devices out there that don't exhibit any lag whatsoever straight out of the box, I wouldn't be wasting my time waiting on a fix.
 
This is my post from October 10. Since then I haven't have any lag whatsoever. Yesterday just out of curiosity I added more fingerprints. And guess what? NO LAG! It's definitely something weird happening, but if it would be a hardware issue I would get a lag that I had before, but it's non existent. So this remedy below and reduce motion on=no lag for me.

REMEDY!!! (hopefully this works) It worked for me, so far can't see any lag whatsoever :)

1. Erase all of your fingerprints
2. Register only ONE
3. Hard reset the phone

*My theory on this is that something is wrong with the touch id, because when i turned it off I could not replicate any lag anymore. Signing with password everything worked smooth. So I thought, is there a possibility than this updated touch id comparing data of different fingerprints and since its so fast it unlocks it prior to stop "processing" information on the touch id. Therefore having only one finger in the database solved it because no process happening. I might be totally wrong on this "theory". But it works. Left phone for 10-15-20 minute and after waking it up everything is fast and smooth.

PLEASE try it and see if that helps.

This does not work, I have only ever had one fingerprint on my phone and I have also tried your "remedy"
 
Yes mate, I had done everything that you mentioned, the only thing that partially worked was turning Reduced Motion on

Got ya...well it worked for me...maybe it was a coincidence I don't know...but knock on wood, zero lag here. My 6S+ is 128GB TSMC

The first one was set up as new, no lag whatsoever. The second one was restored from backup: terrible lag/freeze. I erased it, set up as new, the lag was completely gone. My current one has been restored from backup, the light lag is back. Nothing to lose your sleep over, but still it's there.
Of course, I could set it up as new as well. However, I'm tired of losing my progress in some games.

Two of mine exhibited zero lag out of the box either with a backup or not. My present one has lag with no backup.

Try uploading the ipsw file again to the phone. I had some lag and I uploaded the ipsw again into the phone and the lag is gone. Maybe was luck, but it might worth a shot. I clicked shift while clicking update, selected the downloaded ipsw and clicked update.
 
Update: My issue has COMPLETELY disappeared after using the phone for 4 days. No lag, no stutter, nothing. And my phone was horrendous. I don't know what changed other than the phone finished indexing or something. I only have one fingerprint registered - motion reduced. I had previously done everything under the sun in the preceding days to clear up the issue (hard reset, setup as new phone, setup from backup, register 4 fingerprint, register only 1 fingerprint, erase all settings, restart, restart, restart). All of this was while I was running 9.1. Then, as quickly as it came, it left. No idea. Running a 6s Plus 128GB Samsung chip on VZW (not that the carrier matters).
 
Since restoring from recovery to official 9.1 lag has been less frequent (but it's still present now and then on 6 s plus and iPad Air 2) but both devices seem more snappier. Hopefully as more updates roll in it'll get better and better. I lean on the side of software issues vs hardware but those who counter hardware vs software you can be right as well. Just so many people were experiencing it even after replacing devices it's almost like you have to gamble to get lucky and get a good device if it's hardware related.
 
Another thing that's funny to me about the remidies is that I get that turning off such and such will reduce or completely take away your lag. But you shouldn't have to turn anything off. Not one feature for it to not be frozen upon unlocking with Touch ID. The best solution for me when lag was killing me was to just turn Touch ID off. I kept motion on, Siri on, and Siri suggestions on as well as hey Siri. I'll keep checking this post after every update or new betas to see how's it coming along for everyone.
 
Yep. Otherwise very pleased with my 6S+ but sometimes when I unlock my phone it doesn't respond for like 2-5 seconds. Annoying bug. I wonder if this has something to do with too fast touch ID since this didn't happen with my 6 which has obviously much slower unlocking process.
